This bug has been fixed in E-Prime 1.1.

Symptoms
When using the /m and /a Command Line switches for E-Run, the intended effect of not seeing the E-Run interface or script does not occur. Instead, the E-Run interface appears and the script can be seen, which may distract users.

Solution

Update to E-Prime 1.1 or later.
